Character error
Even though Claire is a criminal law attorney it is highly unlikely Claire can learn even the basics of military law in such a short time period. Both practices are vastly different.
Continuity
When Claire examines Hernandez's classified medical document, the paper says the date is 3-15-88, but when Claire talks to General Marks, she said the medical document is dated 3-14-88.
As Claire is running, she thinks she being followed and runs to the nearest business for help. On the glass door there is a "Protected by ADT" sticker on the window, which appears and disappears as the camera angle change.
In the hallway after the pre-trial hearing, Charlie Grimes adjusts his tie twice.
When shooting pool, Tom (Ron) has a shot to make the 13 ball off of the 5 ball in the corner pocket. In the first view, the 15 ball is between the cue ball and the 13 ball. The 2nd view shows the 15 ball on the other side of the table.
The blue truck Claire thinks is following her has a front license plate in one close-up shot but not in previous or subsequent shots from a distance.
When the man from the bar makes Claire get out of the car, the tail-lights are left on. While they are talking a security guard drives up and the man runs to get back into the car, but the tail-lights are off.
While Christmas shopping in Union Square, Claire and Tom change from carrying zero bags, to six shopping bags, to six bags and a giant red box, all in the span of less than 20 seconds.

Factual errors
CID is continuously referenced in the movie, but this "event" would actually be under the jurisdiction of the NCIS.

When Tom/Ron is shot in the end, he is standing with his back to the shooter. We hear only one gunshot, however, next we see two wounds on his stomach.
